据史料记载，对伏羲的祭祀始于秦早期。西汉初年，继承秦之郊祭制度。东汉沿用此制。唐玄宗开元年间，在京师长安专建三皇庙，天宝六年确立三皇祭祀典范。北宋太平兴国初年，于天水卦台山创建伏羲庙，始立庙祀。金章宗明昌年间，卦台山祭祀伏羲始成规格，历年祭祀，并三年一大祭。元元贞年间，元成宗诏命全国通祀三皇，当时卦台山伏羲庙主祭伏羲，配祀炎帝神农和轩辕黄帝，每年三月三日、九月九日用太牢祭祀，并申明礼部，由官府出资，由官员主祭。明初，沿袭元制，卦台山被列为伏羲的陵墓，民间祭祀尚存。明成化十九年在秦州创建伏羲庙，正德五年，卦台山和秦州伏羲庙恢复春秋官祭，祭祀中心由卦台山移至秦州，卦台山逐渐变为民祭场所。嘉靖二年，秦州伏羲庙祭祀活动逐渐正规化、制度化，礼部还专门为祭祀制定程式化祭文，祭祀费用列为州署财政预算，制礼作乐，同时制定祭祀程序，祭祀进入极盛期，秦州伏羲庙成为全国性的规格最高的伏羲祭祀中心。
